The England midfielder was named on the bench for the match at Wembley with Naby Keita preferred.
The decision to drop Henderson comes with the skipper struggling to claim a place in the starting XI.
The 28-year-old has started just one game for the Reds so far this season – the 2-1 win over Leicester before the international break.
It comes after a busy summer for Henderson in which he played an integral role in England’s run to the World Cup semi-final in Russia.
Jurgen Klopp, speaking before Saturday’s match, said: "We need him so much and I don’t think it makes sense at the moment to play him day in, day out.
“He is still adapting a bit to the intensity and he needs his full physical strength."
Liverpool play against Paris St Germain on Tuesday, with Klopp likely having one eye on the Champions League meeting.
Ex-Liverpool player Jamie Redknapp was surprised at Klopp’s decision to drop Henderson, but expects to see the Liverpool captain at Anfield on Tuesday.
He told Sky Sports: "I am sure he is surprised. These sorts of games are the ones he would have wanted to play in.
“I am sure he will play on Tuesday [against PSG] and he will get plenty of game time.
“But the fact Keita is playing ahead of him, he will be wishing he is involved."
