The 77-year-old billionaire has been charged with two counts of soliciting prostitution following a huge police raid in Jupiter, along the south coast of the city.
Kraft was allegedly chauffeur driven to the Orchids of Asia Day Spa, which usually offers serves for £60 ($79) per hour, or £45 ($59) for one visit.
Jupiter Police Chief Daniel Kerr said he was "stunned as everybody else" when he saw Kraft's name appear along other suspects, TMZ Sports reported.
At least 25 people were arrest on Tuesday, alongside the owners of the day spa, Chief Kerr said.
Kraft has been accused of visiting the spa twice, and both visits were captured with undercover cameras.
A spokesperson for Kraft said they "categorically deny that Mr Kraft engaged in any illegal activity".
They added: "Because it is a judicial matter, we will not be commenting further."
Spokesmen for the National Football League and the Patriots did not immediately respond to requests for comment.
The charge comes amid a widespread crackdown on sex trafficking in the area surrounding Palm Beach County.
Kraft's influence in the football world has grown since he purchased the Patriots back in 1994 for £131million ($172million).
The team is now worth just over £3billion ($4 billion), thanks in large part to its extraordinary success on the field under the leadership of quarterback Tom Brady and head coach Bill Belichick.
Under his ownership, the team has won six Super Bowls and made it to 10, including their match against the Los Angeles Rams this year.
He's now considered one of the NFL's most powerful and influential owners.

Kraft's wife Myra Hiatt died in 2011. The pair were said to be happily married for 48 years, until she lost her battle with ovarian cancer.
Since 2012 has been dating 39-year-old actress Ricki Noel Lander since 2012. She is 39 years younger than him.
Kraft made his fortune buying out and building up his father-in-law's product-packaging business.
According to Forbes magazine he is worth $6.6 billion.
Kraft, a Democrat, is a close friend and supporter of Republican US President Donald Trump.
Before this month's Super Bowl, Trump said on "Face the Nation" that he would be backing his longtime friend Kraft to win.
