There was immediate confusion after the ball crossed the line as Sami Khedira also appeared to get a touch, but Bonucci claimed it.
Ronaldo made it three in the 63rd minute after Mario Mandukic cut the ball back into his path.
The five-time Ballon d'Or winner made no mistakes as he fizzed the ball into the back of the net.
And of course, he pulled out Dybala's infamous mask celebration in front of the amused home fans at the Juventus Stadium.
Up for next for Allegri's high-flying men is a Champions League clash against Atletico Madrid on Wednesday evening.
